Hi Entropy, thanks for the hard work... the biggest step forward from here, as far as I am concerned, would be access to batch processing.

You're welcome! Glad you are finding it useful. The next version will include the ability to save presets (pretty much finished with that part...just need to polish it a bit more) as well construct batch runs. ETA is by the end of the week.

Because at macro scale each focus plane has a slightly different magnification, it is necessary to align and resize all the image before they are fed to TuFuse. The Photoshop Auto-align Layers tool works very well for this: the May Apple images are perfectly aligned. But in order to get the aligned layers into separate files I had to create a new file, drag the layer to it, and save it. In the process the EXIF information from the original file is lost.
